Are you sure only 2 goninan carriages are gonna be part of the collection? Because there are 3 strong candidates: C3001 The First Goninan Motor Car (preserved), T4150 Carriage the Queen rode (Preserved) and T4101 The First Goninan Trailer Car (In service as part of S28)

Someone else will probably be able to say more but the officially retained carriages so far are the Comeng Mark 1 Power Cars C3805, C3814 and Goninan Trailer T4150.

The set C3001 was part of made it's last revenue run around mid November 2018 and the other 3 cars part of that set were sent off to Chullora for scrapping while C3001 has been set aside at Flemington and was even open for inspection during a Pre-Christmas open day for staff and families. I'd say this will certainly be preserved.

C3765, C3912 and C3986 were all taken off their respective sets when they were retired and the other cars that were part of their sets were sent off to Chullora for scrap. 3 Motor cars were taken off 3 other sets and sent to scrap, essentially, in place of these 3. C3986 and C3765 are now apparently back in service standing in for those other motor cars that were sent to Chullora in their place. I assume that C3912 will be put back in service in place of the 3rd motor car. Out of these, I'd say C3765 will surely be retained - C3986 and C3912 not sure, but I guess why make the effort to specifically set these aside otherwise. C3912 and C3986 are the first and last cars of the Comeng Mk 3 contract.

I've seen someone mention that when the set T4101 is part of is retired it will be set aside. This car along with C3001 was the first of the Goninan's delivered and into service and were also part of the inaugural/official train for the opening of the ESR in 1979.

As for the extended interview with Andrew Constance, he seemed to imply that there will be a couple of S sets (perhaps those last 6 reserve sets?) that will be made available for purchase through Transport Heritage NSW. I guess it's also possible that some of the people at Flemington Maintenance Center are taking off any of the more significant cars (eg 3912 and 3986) so that they "filter down" and make it to be part of those last 6 sets.

Just got news that another 2 Sets have been retired from service, S101 (Fully Comeng) and S114 making the total number of sets left 38 of the original 48 sets from 2015+.

Just to clarify, Cars taken to Chullora early and late November 2018:-
1st batch of Cars 7/11/18: 15 cars consisted of:  S47, S51 (without 3765), S74, S141.
2nd batch of Cars 28/11/18: 15 cars consisted of:  S66 (without 3912), S91, S124 (without 3986), S127 (without 3001), plus Cars 3031 (ex S2) and 3033 (ex S104).

Car 3765 was placed back in set S104, and Car 3986 was placed back in set S2.

Cars 3912 (still holding Plate S66) and Car 3001 (still holding Plate S127) were sighted at the "Staff" Open Day at Flemington MC, December 8, as spare Cars not allocated to any set.

S102 has gone to Chullora for scrapping.
  C3765 Junior Train Controller

The middle 2 carriages of S100 and S102 have been switched around before S102 was sent.

Current consists of these sets: S100-C3016-T4941-T4013*-C3891 (Was paired with S28 today)

                                            S102-C3056 -T4123-T4062-C3005 (Waiting at Chullora)

* I think this was kept due to it being the oldest driving trailer which still exists. The absence of guard doors and smaller sized cab resulted in it never being used as a driving trailer.

More Sets were scrapped than I thought

Sets S43 + S106 + S98 + S102/100 are definitely gone

Sets S75 and S146 I am not sure if the whole set was scrapped but the individual cars T4023 and T4168 are definitely gonna be scrapped.

T4023 was paired with a Comeng power car in the photo which could possibly be one of its mates from S75, C3968

Photos of these carriages at Chullora we’re posted recently:

Saw power car C3001 still holding its S127 target plate at the Flemington end of Flemington maintenance centre next to S123. What happened to T4019?
(I think it was involved in a derailment at Waterfall in 1994?)
  C3765 Junior Train Controller

On the channel 7 Report a while back, they talked about when the S Sets will be withdrawn and how many are to be kept. In the report they only showed 18 trains so I think one train represented an 8 Car Set (2xFour Car Sets). It’s still 12 sets short but it makes a bit more sense. The question is whether they will be retaining 6x 8-Car Sets or 6x 4-Car Sets.

A video taken by Sydney Trains Vlogs today (02 February 2019) at Allawah. It shows 3 cars from S67 and C3912 which was previously on S66. This particular car was pulled off S66 and the other 3 cars sent to scrap at the end of November 2018. C3912 now stands in for (based on scott4570's post) C3066 which I suppose might have been sent to scrap. The presence of an S set on the Illawarra is very unusual but it seems some kind of filming was going on, not sure what, someone may know. Credit to Sydney Trains Vlogs for this video below:-

As for S56 now having both C3861 and C3862, if I'm not mistaken, aren't these 2 now the oldest power cars in service?
  C3765 Junior Train Controller

Yes, C3861 and C3862 are the two oldest carriages in service. C3861 was probably moved to S56 for that reason.

Also the new consist of S67 is C3912 (Ex S66) -T4157-T4118-C3018

*C3912 still holding S66 target plate as of 2/2/2019

As Sydney Cider stated above C3066 was probably sent to Chullora.
  C3765 Junior Train Controller

I have a feeling S142 is going to be one of the next sets to be withdrawn as it has been at the back of Flemington Maintenance for weeks now similarly to S124 before it was withdrawn.
