The southbound train was carrying 40 wagons and was fully loaded with grain when it derailed at the intersection of Williams Street and the Calder Highway.
Rail operator V/Line said no one was injured as a result of the derailment and there was no grain spillage.
Investigators from V/Line and the National Rail Safety Regulator Office traveled to the scene and the track has been closed to all freight until further notice.
