Passengers on the train services from Bairnsdale to Melbourne are likely to experience continuing delays for at least the next two months.
Train travellers have been complaining of delays of up to an hour between Melbourne and Traralgon in the Pakenham and Bunyip areas.
More delays are being experienced at Bairnsdale because of signalling problems.
Ursula McGinnes from V/Line says the Bairnsdale problems will take at least two months to fix.
"What we're doing is working very closely with Freight Australia on the maintenance work to actually see whether we can shift the timing so as to increase the reliability around trains and we've actually noticed over the past few days that it actually has started to improve matters," she said.
